So my friends new MacBook Air is having this problem where if he quits/closes an application, the finder bar (not sure what else to call it, that grey strip up the top with file and edit etc on it) with disappear too. If we click into any other app/program/desktop it returns fine and will be fine until we close that window.

It only does it when we close thigns though, its not like it disappears after a certain time or when we switch windows. Its kinda strange. Anyone else had this issue and know how to fix it?

That's called the menu bar.

The menus in it should change depending on what is the current active application.

Is it happening with all applications, or just some?

It happens with all applications, even finder. Its not just the options that disappear, I know they change everytime you change application, i've used macs before, but the whole bar actually just disappears completely.

You may want to try and repair permissions.
Open Utilities -> Disk Utility select the Macintosh HD then Verify Disk Permissions.
If there are any issues then Repair disk permissions.

If that fails to fix it then create a new user account System Preferences -> Users
Logout and login to the new account if it still happens then it is very likely a system issue if it fixes it then it will be a user issue(startup scripts, program issues etc).

If it is a system issue then you can do a System Reinstall. Do a backup(Just Incase) Reboot holding down option when you get a choice of disks release option select the Recovery drive and then reinstall. This should just replace the System and not your user accounts but it has been along time since I have had to do a reinstall(Tiger I think). So do a backup.

It will take some time. If it is still happening then it very well could be a hardware issue particularly if it has been happening since day one

Before doing a backup and reinstall (which is not such a big deal) you could try to boot in safe mode;

Just hold down shift when you hear the boot tone, at reboot.

This apparently does a few things like clears caches etc...
I found it helped when my macbook air started to take a while (~10+ seconds) to sleep, and is probably a good troubleshooting step like repairing permissions mentioned above.

Before doing all that, try an SMC (System Management Controller) Reset. Much quicker than a restore and fixes a lot of Mac issues, usually hardware related but it can fix a number of software issues especially if the software is accessing hardware.

1. Shut down your Mac.

2. Connect the MagSafe power adapter to your Mac and to a power outlet.

3. On the built-in keyboard (this will not work from an external keyboard), simultaneously press and hold the left shift, control, and option keys while you press the power button. Release all keys at the same time.
Press the power button to start your Mac.
