We have a Samsung Smart 3D TV and a Sony Bravia Home Theater, we have Sky running through the Sony system. 

How can we set it up so when we turn on the TV it defaults to HDMI with Sky going through the home theater

I use a remote control made by Marantz that I purchased more years ago than I care to remember that has 4 macro buttons that can have upto 20 functions associated with each button. Press button one and upto 20 commands are transmitted so you could set it up for your system by pressing 1 button.
