wklie:I can't offer detailed steps, but I think it should be done as follows:
1. In the MTV3600 with the original 500GB HDD, remove all files from Trash, then perform a check system disk operation first
2. Use a Linux boot CD or http://www.partedmagic.com to partition and format the 2TB: create a 400MB ext3 first partition, and a JFS partition for the rest.
3. Do a recursive file copy such as cp -a or cp -dpR from old drive first partition to new drive first partition, and old drive second partition to new drive second partition. If cp stops due to read error, you may need to manually avoid the offending files (Alternatively, I suspect it may be possible to simply drag and drop all the directories and files in GUI to do the recursive copy, but I'm not 100% sure about this.)
2lostkiwis: Here's an update as requested. It's the same as the last except it changes the skip forwards and backwards to 4 minutes.

RingoTB:no cutting out the ads doesnt work on my mtv3700. you can select the start and ending point and choose to delete that section but it doesnt actually do it. Think theymust have disabled it.Gilco2:

Yes. Refer to page 45 of the online manual for details.
This can also be done with the MTV3700. Refer to page 52 of the online 3700 manual.

As JefWright states, short answer is no.
Unlike the MTV3700, you cannot copy files from the HDD to a USB external device. The files on the MTV3700 are encrypted, so any files that are copied onto an external USB device can only be played back on the MTV device that recorded the program. The MTV3600 does not encrypt the files on the HDD. If you use one of the modified firmwares and connect your MTV to a computer via the ethernet port, you can access the MTV3600 files via an http server. Refer to my post at the top of this page (P 85) for a link back to the firmware that I prefer to use.

In that case, I also should try it with the MTV3600. I'm only going by what is in the manual.
If I want to save something from the MTV3600, I use the http server to copy the file(s) to my computer. I then edit the files and remove any ad breaks using the computer.
