Disneyland/Sea are cool if you're going with kids and are that way inclined. Try staying at one of the nearby hotels so if you need a break, you can leave and come back at any time. Beware of holidays and weekends as the lines can be catastrophically long.
Robot restaurant - ouch ouch and no. Painful to go to and experience. Hard pass. Better off browsing around Akihabara and filling your geek boots.
The statue of Hachiko the dog. Outside the Hachiko entrance of Shinjuku station. Do the crossing thing, it's pretty awesome. Can get great photos from the Starbucks if you can get a window seat. Can often see MariCar's (Mario Cart tours) scooting past.
Found Yokohama to be sterile and boring. Kamakura is great however.
Skytree is cool but, as mentioned in an earlier post, go during the day time.
Pallett Town in Odaiba. Great little place with views of the Rainbow bridge and a Statue of Liberty 😂. Some nice food places there too including a ramen museum.
Roppongi is a no from me. Average during the day, downright gross at night.
Heaps of temples to visit in Tokyo. Can visit Meiji-Jinju and Sensoji (heaps of people, both local and tourists) and Yasukuni-jinga (with the Yushukan war museum there too).
Takeshiita Dori in Harajuku for shopping.
Ebisu station. Beer gardens 😁 and a more relaxed pace.
Sumo wrestling if you happen to be there for a tournament.
So much stuff to do there but my personal highlights would be ducking in to a tiny random bar/food stall eating and drinking and just soaking up the atmosphere.
Lived there for 5 years and would happily live there again in the future.

Seems like another good reason to visit Japan (kids are terribly keen, given their obsession with manga and anime). Now, only if we could justify the cost!

I hate these threads, cos it makes me long to go back to Japan after we were there in 2014. Quite keen to do a trip next year before the Olympics.
Can't really suggest anything in addition to whats already been mentioned in this thread, apart from going to a baseball game. We went to see the Yomiuri Giants at Tokyo Dome, atmosphere was awesome. You can order tickets at most convenience stores, they have kiosks there to do it.
I had to use Google Translate to ask an attendant to help me book the tickets on the kiosk, as it's all in Japanese which I can't read
