Shin, I could be wrong, you need to talk to Sky to get the exact cost (best of luck on the phone bit) but the MySky deal has always been such that you dont pay the $99 in that situation. It is quite a common upgrade to get a MySky and retain the original STB, eitherway there is some rewiring requried, this is placed as wiring upgrades for MySky even if its actually needed to resite the original STB. Eitherway you need to check with Sky.
As for the LNB upgrade cost, there is none, Sky techs are required to ensure that each subscriber they visit (for whatever reason) that they upgrade the LNB. This is at no cost as it is part of Skys ongoing plant maintenance agreement. Essentially its there requirement that the LNB is upgraded, not yours, thus if they do it its at Skys expense.

Gee.. it's second posting after I found my original post was lost
I called SKY this morning, and got confirmed that $599 will cover relocate old decoder to other room.
Sales person asked their boss to confirm it because she wasn't sure about it anyway. (Kind of funny they claimed sold 20,000 units until now, and sales wasn't sure about the cost)
Then, now I heard there will be new MYSKY due on next March, $100 less and much better features (HD, larger disk..)
