Perhaps your Pocket PC database has a notification that is stuck, and it's activated when you turn it on first time?

You can use a tool like Memmaid to see the notification queue.

Have you ever changed any registry setting on this iPAQ?

I guess you have already tried doing a soft reset?

Is it possible that a hard reset could be one way to restore the original configuration and see if it solves the problem.

Do you have any battery monitor apps on your Pocket PC? I ran out of ideas now, except for the hard reset, or a hardware fault.
