Can you not turn the sub down? Whether it's on the back of the sub, or via a remote control (certain Velodyne's have settings that you can alter via pre-sets on the remote).
or hire a (many) big bloke(s) to stand between the sub and the windows .... to be honest the title and what you seem to be after arent linked? hmm
ok ok i'm serious now ... what are you trying to ask - how to reduce the window vibration is that right? or is there something else in your mind we've failed to read? you need to get something to block the sound waves getting to the windows while maintaining unobstructed travel between all the other parts of the room

This is the start of the audio game. I downloaded a CD with a series of bass frequency tracks. You just chuck it in and go up from 15 hz I think it was, I forget now. At each frequency you can check a, the response of your subwoofer, and b, check for any resonant frequencies that affect objects in the room.
With regards to the windows you may have to look at securing them better. I'm picking they are wooden frame windows? May need some better putty to hold them in place perhaps.
Basically the game is to run around the room looking for objects that buzz and rattle. With my last HUGE subwoofer the whole projector would vibrate and the screen blur a bit at certain frequencies, even though it was wall mounted directly to the studs etc. You may find you need to add weight to windows, shelves, ornaments etc using blutack or similar etc, just something to change the physical properties so they don't resonate at certain frequencies.
