The latest Skype for Android update (3.0.0.6181) now enables logging in using a Microsoft account.

Interestingly, it updated automatically, and I was still using my original Skype login details.
Only after clearing the app data did I get the option to log in using my Microsoft account.

I just signed out and on next start it asked for credentials...

I'm pretty sure I signed out a few times, but each time it just logged me back in as usual without asking for my Microsoft credentials. Weird.

No matter. It all works now.
