Could it be appearing on the second screen - whether or not you have one? Try plugging in an external monitor.

Nope one monitor and its only one window, it shows everything else like the logo, but no login part and its beginning to annoy me.

Are you using EMET?  If so, remove rules for Skype.

Whats EMET?

Only security software that I use is Kaspersky pure, but that says that Skype is allowed.  It dont explain how come its not coming up with the login box.

Windows 7 or Windows 8?

Found a solution and it involves registering javascript dll again - by any chance your IE can't execute javascript, or have you blocked javascript?

Have you tried disable Kaspersky and run skype?

Do you own the internet connection ? Just asking as if you are not the owner, maybe whoever is in control of the router is filtering/blocking something Skype needs to work.

Do you have another computer you can try on ? Then you can tell if its just your laptop, or the actual network causing the issue.

I found this link which suggests some trouble shooting ideas.
I note they all suspect the browser.  Should you consider ensuring your browser is up to date and if you feel it is up to date, move back an edition.

Have you opened Task Manager to see if skype.exe is there? If so, kill it and restart skype. If still borked, look around in %APPDATA% for skype config and delete it all, then try again.

It's Javascript, not Java. If you don't need Java uninstall it now - not related to Skype at all.
