Gooseybhai: As others have said to effectivly trace all these cables you need to put a tone on each pair. No point trying to go by the colour of the cable containing the pairs.... you might find there are interconnects in the celing etc i.e. already sounds like you have a rats nest wiring scheme therefore its likley the installers at the time (most likley a sparkey) used whatever cables they had in stock e.g. grey and white.
SCM: As you already have a Master Filter installed there should no need to be mucking with the phone cables, you should have a dedicated DSL jack, As you mentioned earlier you had Coffeebaron come out to install the filter so any mucking with those cables will only bugger things up.
I still say do away with the phone extension cable, it costs bugger all for a 10 meter length of cat5/6 that you can run around your room from the modem/router to your network switch
Chorus will take one look at that extension cable and tell you that's where all your troubles are and then charge you~$200 for the site visit.
What was your attenuation like before the Filter was installed?

Filtering would only be necessary if the OP was reinstating the jacks he disconnected. If he's only got 1 what's to filter?
