Does anyone know when this was introduced? Is there a work around for it or do I have to use the website from now on?

This happened to us and we traced it down to the installation of hotfix KB3000731. Check if you have this hotfix installed; remove it and confirm that issue gets resolved. Alternatively, if it is possible in your scenario, you could temporarily turn off the Check out required setting on the library/libraries that you want to synch; synch these libraries and then reinstate the Checkout required setting - not ideal but a workaround.

I haven't come across anything from Microsoft that acknowledges this problem and what the fix/workaround for it is.

Thanks for the follow-up but we have abandoned the solution completely and moved to Confluence.

Just to add some context. We were looking at collaboration with remote partner. Hoped SharePoint 2013 would provide richer wiki and overcome WebDAV limitations, but neither were fulfilled, so using VisualSVN for DMS and Confluence for wiki, all back on premise so we can integrate with our existing AD.
