When use the android Gmail app to receive email, how iis downloading of email to PC through POP is affected ?

Gmail app does not make use of pop3 so it should have no effect.
I don't even have pop enabled for my gmail.

It won't make any difference, as long as you set your pop email software to retain the emails on the server. If you don't then your inbox in gmail will get deleted, however I think gmail retains a copy of all email in the 'all mail' folder.
