I have all my video content in h.264/acc (mp4 container). From the remote access website I can see the files, but from the inbuilt transcoder they are not displaying, is there a index I need to rebuild to show the new content?

Answer: do not create or move files on the localhost file system, only work with files through the web UI or SMB share.

hmmm, this morning all the content has disappeared from the browsing view (still visible on the file system), very mysterious.
