Its not your house until you pay for it. Usually unless you have a sizable deposit you cannot borrow the full amount up front so are reliant on the builder to finance it till settlement.

Well you could ask them to leave all the cables coming out of the wall so you can put up your own cabinet later with patch panel and modem etc. Just make sure you specify at least 1 or 2 metres of spare cable left hanging out of the wall. You could always deliver your hardware to the company so their electrician can mount it on the wall for you.
I suspect that this would be classed as leaving the house "unfinished" ... which they may refuse to do under the terms of the contact (no real idea, though)
I recon its a good option to use RJ11 jacks for the phone, so you never need to wonder which is data and phone. Keystone jacks are really common but the clipsal ones look nice and can be mounted horizontally...

Remember TV might need an ethernet jack in future too, depending on who wins the FTTP contract in your area. So will eventually need access for another cable to be run in to replace the phone line.
As you put it above, you may eventually replace the phone line. IMO, better to run cat5 and then use it for POTS, as you may run VoIP / ethernet type phones, plus your PVR / TV will need Gigabit ethernet back to your media center ... and no doubt sky will at some stage send back via the internets.
RJ11/RJ12 plugs should not be put into RJ45 sockets on a permanent basis. While they are designed to be be modular and fit the clips can damage pins 1 and 8. The best solution is to simply use RJ45 to RJ11 cables for the phones as BT master adapters are ugly and unnecessary.
I don't seem any logical reason to use RJ11's - the whole point of a structured system is to deploy RJ45's back to a patch panel so everything is modular.
It would be nice to see the government actually enforcing some standards in the building code, especially since they're determined they're going to spend money delivering fibre to people's homes. Many people really are going to struggle to take advantages of services because rewiring their house in an ideal configuration may simply not be possible.
