I have a Lian Li PC-C50 HTPC case with an inbuilt SD card reader running win 7 x64. This is connected to a USB header on my ASUS Z68M - PRO Mobo
Lately when I nser an SD card the led part of the card reader flashes but the inserted card isn't recognised.
I've tried deleted the generic USB disk that appears in Control Panel under Disks and it reinstall fine on boot up but with the same result.

Any ideas or advice would be greatly incorporated

Just a thought but you've gone through control panel to sort this. Have you tried the Device Manager and manually chosen a driver for it? You haven't stated what brand/model this card reader is. But perhaps finding the correct driver would be a start. If you're confident you haven't got a faulty reader, have you tried another card just to verify it's not just the one SD card you have?
Just thought I'd put some ideas out there to work from.

Maybe you've put an SDHC card in an older SD slot, or SDXC in an SDHC or SD slot?

Hi Thanks for the suggestions. Sometimes the obvious answer is the right one.
The card reader is a combined MS/SD reader and I found an old Sony stick which worked fine.
Looks like it's the SD reading function which is broken.

Older SD card readers can't read larger than 2 Gb. How big is your SD card?
